passive c/over...
i thk tis type of setup is ez.
norm place after amp output before speaker (correct me if me wrong)
but the problem is u r running 6x9 which u can't split the inputs to the speaker.
ur 3-way c/over shld look like

| tweeter | mid | sub/woofer |

output for ur sub u can input and output off the c/over
but as for ur 6x9, am afraid u can't
if u use tweeter output, then u might not have mid
and if u use mid, ur tweeter might not work.
btw, ur 6x9 is a 3-way or at least 2-way rite?
but since u r using a 4ch amp., i believe u better off using the low pass and high pass filter and adjust the freq. accordingly for ur 6x9 and sub.

cheers & good luck

If it is a passive x-over, you can't do much since there's no way to separate the 5 way 6 x 9. However, as edlim suggested, use low pass of your amp to the woofer, use highpass of the amp to your 6x9 ( you can also off it, full range or flat). The design on the 6 x 9 should handle the signal for each of the 5 driver in the 6 x 9.
