I bought a car in Malaysia brand new, of course paying the AP on a new car. I'm planning to export this car to another country for a few years and then bringing it back to Malaysia. Anyone has done this before? I presume I dont have to pay taxes or AP again to bring the car back?

I think it shouldn't be a problem. You already have the registration papers so that's the important part. I once took an item to Singapore to have it serviced and i registered it with the Customs Department before i left. When i came back, i just show them the paper and i didn't get taxed on the item, just on the repair parts.
You should find out if you need Custom's permission to take it out of the country. You can just e-mail them.
I am quite sure you don't have to pay any taxes to bring it back into Malaysia.
